# Nature Submission Pack

Generated from the local ontology research KB on 2026-06-25. This pack is a writing aid, not a final submission file.

## Candidate Titles

1. Ontology as the Semantic Operating Layer for Agentic AI
2. Why Agentic AI Needs Ontologies
3. From Knowledge Graphs to Governed Action: Ontology in the Age of LLM Agents
4. The Return of Ontology in Artificial Intelligence
5. Making AI Actionable and Accountable Through Ontology

## Proposed Article Type and Fit

Best fit: a Nature Perspective, Comment, or World View-style synthesis rather than a primary research Article. The project currently provides a cross-field argument, evidence map, and case analysis; it does not yet provide a new experimental result. If targeting a primary Article, the missing piece would be an original benchmark, dataset, controlled evaluation, or field study.

Nature formatting guidance should be checked directly before submission at `https://www.nature.com/nature/for-authors/formatting-guide`. Current planning assumption: keep the abstract/summary close to 200 words, keep references selective, and avoid treating this long evidence map as a full reference list.

## 200-Word Summary Draft

Generative AI has made language interfaces ubiquitous, but reliable real-world action still depends on explicit models of what exists, how entities are identified, which relations and constraints hold, what data may be used, which tools may be invoked, and who remains accountable. Ontologies are therefore re-emerging not as static taxonomies, but as semantic operating layers for agentic AI. This Perspective synthesizes formal ontology and semantic-web standards, scientific ontology infrastructures such as the Gene Ontology and OBO Foundry, recent LLM/knowledge-graph/RAG research, and Palantir's publicly documented Foundry Ontology and AIP architecture. The evidence suggests a shift from ontology as knowledge representation toward ontology as governed action infrastructure: a substrate for retrieval, validation, provenance, policy, tool semantics, permissions, evaluation, and audit. Palantir offers a concrete industrial case in which objects, relationships, actions, functions, permissions, evals, observability, and MCP-based external-agent access are linked through an operational ontology. Yet the same architecture raises questions about classification power, public accountability, vendor dependence, and responsibility boundaries. The central research agenda is not whether LLMs replace ontologies, but how LLMs, ontologies, graph memory, validators, policy engines, and human institutions can be combined into accountable AI systems.

## Five-Section English Structure

1. The semantic gap in agentic AI: why fluent language is not enough for real-world action.
2. Ontology as infrastructure: from formal commitments and semantic-web standards to scientific ontology ecosystems.
3. LLMs meet graphs: ontology-grounded RAG, graph memory, ontology construction, and hallucination mitigation.
4. Palantir as a case study: executable ontology, AIP agents, permissions, evals, observability, and MCP tool exposure.
5. Governance agenda: runtime policy, pre-deployment assurance, public-sector legitimacy, and accountable classification.

## Claim, Evidence, Caveat Table

| Claim | Evidence lane | Caveat |
| --- | --- | --- |
| Ontology is more than taxonomy; it is an explicit semantic commitment. | Gruber, Guarino, ontology design principles, BFO, description logic. | Do not imply all enterprise schemas are formal ontologies. |
| Ontology-backed AI needs lifecycle governance before action. | OntoClean, OOPS!, ontology evolution, NeOn, MIRO, ODK/ROBOT, FAIRsharing. | Automated checks and reporting improve quality but do not replace expert review. |
| Mature ontologies can operate as scientific infrastructure. | Gene Ontology, GO-CAM, OBO Foundry, ODK, ROBOT, HPO, Monarch, DeepGO-SE. | Biomedical success depends on years of curation and community governance. |
| LLM systems need external semantic memory and validation. | LLM+KG surveys, RAG, GraphRAG, OG-RAG, KG-RAG evaluation, MemGraphRAG. | Many graph-RAG systems remain preprint-stage or benchmark-dependent. |
| Ontology can help mitigate hallucination in high-consequence domains. | 2026 JBI clinical QA paper, biomedical RAG/verification protocol, ontology-grounded KG work. | Mitigation is not elimination; claims must stay task- and domain-specific. |
| Palantir shows ontology as an executable operational layer. | Foundry Ontology docs, AIP docs, Ontology MCP, AIP Evals, Observability, decision-centric material. | Official docs support architecture claims, not independent safety or ROI validation. |
| Agent governance needs policy, permission, provenance, and validation outside the LLM. | SHACL, PROV-O, ODRL, data contracts, OpenLineage, AgenticRei, trust-certificate/predeployment-assurance preprints. | Standards and proposals do not prove operational compliance without deployment evidence. |
| AI-ready semantic infrastructure requires schemas, mappings, metadata services, and virtual access layers. | LinkML, SSSOM, Schema.org, Wikidata, Croissant, FAIR Data Point, R2RML/RML, Morph-KGC, OBDA survey, Ontop. | These are infrastructure mechanisms, not proof that any one deployment is governed well. |
| Cross-organization AI needs federated semantics, usage policies, and compliance checks. | IDS Information Model, IDSA semantic interoperability, Dataspace Protocol, Gaia-X ontology/compliance material. | Data-space specifications show architecture direction, not automatic trust or adoption. |
| Permission-aware semantic AI needs executable privacy and access-control context. | DPV, XACML, ODRL, SPARQL Federated Query, Solid, Verifiable Credentials. | Standards are building blocks; deployed compliance still needs implementation and oversight. |
| Industrial AI already has semantic information-model precedents. | OPC UA Address Space Model, SAREF, eCl@ss RDF/OWL, IEC CDD, AAS, Brick Schema. | Industrial standards prove semantic infrastructure availability, not model performance. |
| Ontology-backed AI is sociotechnical classification infrastructure. | Bowker and Star, boundary objects, contextual integrity, AI RMF, NHS FDP evidence. | Avoid inferring misconduct from controversy; use cases to structure governance questions. |

## Overclaim Guardrails

- Do not claim that Palantir proves ontology-based AI is safe, fair, or generally superior.
- Do not cite commercial or vendor material as academic validation; use it for architecture and adoption signals only.
- Treat arXiv 2026 sources as frontier direction unless independently peer-reviewed.
- Keep biomedical hallucination mitigation claims domain- and task-specific.
- Separate ontology construction from ontology governance: LLMs may draft structures, but expert review, constraints, versioning, provenance, and maintenance remain central.
- Distinguish runtime governance, pre-deployment assurance, post-deployment observability, and human accountability.
